Well, My wife doesn't think so since his body wasn't really 'shown' during the funeral... We were just shown a casket being carried by the male characters of Alias.
But I think Michael Vaughn is really dead. Why? Because I think Sydney would see another trick being made if they were to make here believe that Vaughn is really dead when he flatlined. Remember how her instincts alerted her to the phoney emergency team who 'rescued' them?
His father, Bill Vaughn is a Rambaldi follower who was assassinated by Irina Derevko. Bill was protecting a little girl who had become known as the Passenger, who, according to Rambaldi is a threat to the Chosen One - whom many believe is Sydney Bristow. Vaughn was charged with taking up his father's mission and keeping the Passenger safe.
Occasional girlfriend, Alice, officially broken up in February of 2003. Begins dating fellow agent Sydney Bristow, after downfall of SD-6. After Sydney Bristow's presumed death, he married fellow agent Lauren Reed, who turned out to be a double agent for The Covenant. Killed Lauren Reed when she tried to kill Sydney. Underwent a month of psych evaluation after he burned down the house that he and Lauren lived in together.
"Resigned" from the Agency and accepted a position in APO. Currently engaged to Sydney Bristow.

i am not so sure co'z in that show any spies can fake their death.

I just saw episode eleven, Vaughn is definitely alive and he's in bhutan..
You can see him at the last part of Episode 11 after sydney gave birth..
The last part is where a Bhutanese monk informed Vaughn that he's got a baby girl..
Nope, the whole show is dead... I think this is their final season..
