The Procedure: This could take your whole day if you go in the morning, or two days if you go in the afternoon. Basically, you do the same thing you did when you get your student permit until the paying part. They'll bring you somewhere you can get a drug test and a medical exam (to see if you're fit enough to drive). Then you have to do a written exam (it felt like a school test), and finally a practical exam (you drive around the block, and it takes about 2 minutes). Your license is ready, or will be the next day.
Final Words of Wisdom:
If you plan on driving a motorbike, inform the person who is overseeing your practical exam so he can check the right boxes.
The most difficult part for most people, I believe, is the written exam, so get ready to use your memorization skills (the test comes in English and Tagalog versions).
I highly recommend going to a driving school before you apply for a license. If you're certain you'll pass, or if you've been doing a lot of illegal driving (tsk tsk), then don't waste time on a driving school (Most schools are quite mediocre).
Remember, if you want to drive a manual car, you have to take the practical exam in a manual-transmission car.
