if you say "made from scratch"... everything is made from a blank document. for instance a sculpture sculpts a lump of clay and mold it into a piece of art.
for francistan's case, what he meant from scratch was that he made the template from scratch and not the entire website. it's obviously running on wordpress and that's something you don't consider as "scratch". it's an open source software, or better yet an open source cms. the rest of the features you see in a conventional wordpress or "blog" site are called plug-ins that doesn't make any resemblance of being considered as scratch either. furthermore if you want to learn how to make scratch works, you first need to have both solid background in dynamic logic and good analytical skill... which happens to be a rare commodity.

True to anything, when learning, you have to start from the basic. For Web Devlopment, the very basic principle you need to learn is html and design. Try to create static webpage as a start applying basic html, css and etc.
When you are satisfied, go to the next level, try inserting programs like sending mail via forms or storing data in either text file or database. You can choose any language you want, perl, php and etc.
When you learn the basic of programming, try to integrate a simple footer, header template to your website. This is a very basic and useful tool to transforming your static webpage to dynamic.
It is always a step. The important keypoints, in my opinion are as follows:
1. As mentioned earlier, designing is different from developing.
2. Consider whether you go into designing or programming. If you choose designing then focus on css, layout, image manipulation and etc.
3. If you choose programming, which is an essential in developing. Pick a language of your choice and master it. Its better to be skillfull at one than becoming a jack of all trades and master of none.
4. Read books, always learn from the expert.
5. You cant avoid trial and error. Its one way of learning. (edited as suggested by flashfreak)
6. When you have a good understanding of the basics, try to pick a learning pattern. In my case I use the follow the leader scheme. I try to search the web for websites and service websites that I like and try to mimic it. It doesnt really matter if you can duplicate 100% but as much as possible be like it.
7. Another scheme is dissect, learn and innovate scheme. In this method, try to study an existing program like cms. Joomla, wordpress and etc. Try to reinvent it and redevelop it to your liking. This way you''ll learn program patterns, logic design and etc., plus you have all the resources available like documentation and etc.
8. You can combine any methods you like. Choose a cms or opensource program and redevelop it to mimic a website service you want.
9. Whenever your confident of your skills and have solid background of what flahfreak mentioned above then you are ready for a real web development. That is to conceptualize, design and create an original application from scratch. When you say scratch, that means all original. Layout, CSS, program, and etc. The output program or feature may not necessarily be original but the methodology and creation process must be.
10. Whatever it is you choose, it always boils down to studying and challenging yourself.
