use USB Safely Remove software, it replaces the traditional default one..

it kills/ends the program preventing you from removing your usb..[usually, it's a virus..]
it has an option of connecting back your usb [safely removed] without removing the usb from pc and inserting it back..
can give personalized icons to your usb, so you could identify your usb better [not by its drive letter anymore]

the next time you open a usb, even though you have a powerful anti-virus, never open it by double clicking or right-click opening it..becausem by doing this your giving the virus inside the usb the run command..and yes, disable the usb autorun, please...anyway, you should open your usb through the address bar, this way no file/virus will run automatically..and if you have enabled the "show hidden files", "show file extensions" & "show protected OS files" you can track down and destroy/erase [manually] those "nasty" files..

it's a common problem of windows. fyi, there are programs that will run itself in background for a short period of time when you open a folder with files like avi videos or others like pdf. for example sa pdf file, acrobat reader somewhat loads itself to examine the pdf file in the folder that is opened. i think it is processing the thumbnail of the file or some sort. sometimes these programs don't end using the files and that's the cause of your problem (maybe). ang pinaka-common nga program na dli mo-end even though gi-close na kay ang explorer. other case kay imong Anti-virus, wla pa nahuman ug scan sa drive.

what i do if I can't successfully perform safe removal is I'll execute Unlocker on the drive. if there are running programs locking/using some directories or files, I will just do "unblocking" option, after that, the drive can be safely removed. but there are times that it can't safely remove even though Unlocker does not detect programs using the drive already. in that case, I'll just unplug the usb.

there are programs out there that manage your USB drives but they are not free and i don't like programs running in background that do simple things for me.
