if mag clean install ka sir, ma delete jud na tanan files sa ubuntu nimo.
if ako naa sa imong situation, mupili ko between 2 choices:
1. backup all important files from windows/ubuntu in a external storage. and then clean install, reformat everything (including the windows partition). and copy back the back-up files.
or
2. format your windows partition to ext3/4 (as stated before).

Install ubuntu using the default options and you entire drive will be ext3.
I suggest you install ubuntu. Take the plunge and never look back. Linux gives you the following:
1. No viruses
2. More free hdd space for files
3. OS will not be generic looking and stand out

Steps:
1. select Places -> Computer
2. right click on the drive/partition you want to format
3. select "Format..." (click the thumbnail to see the larger image)
4. select the "...ext4" option
warning: i don't really know how this affects the boot-up. since the option to boot to windows is removed due to the formatting.
